Downloading collection content

Once you have access to a collection in the Radboud Data Repository (RDR), you can download its content via the web portal or via a WebDAV client. Downloading via the web portal is easiest and does not require additional software. However, it might be slower than a WebDAV client. If you find that data transfer via the web portal is too slow or if you get a timeout error, consider using a WebDAV client instead.

Downloading via the web portal

In the RDR portal, select the relevant collection by clicking on it. In the Files tab, you can download the entire collection at once as a tar.gz file, or download single folders (as tar.gz files) or files:

1. To download all files and folders of a collection, click the button Download collection, save the tar.gz file on your computer and unzip it.

2. In the Files tab, all folders and files of the collection are listed. To download a single file or folder, click on the download icon behind the file or folder name.

Downloading via a WebDAV client

A number of WebDAV tools are available to download data from the  repository, depending on your operating system. For Windows and MacOS  users, we recommend using Cyberduck. Alternatively, Windows users can use YodaDrive. Linux users can mount a network drive. For users with experience in command-line tools that want to perform batch processing on large datasets, we recommend using the command-line tool Repocli.

Cyberduck

Please do not use versions of Cyberduck older than version 4.8.4

Step 1: Install Cyberduck

If you are a Radboud University employee and have access to the Software Centre, you can download CyberDuck there. Otherwise, you can download the installer from the CyberDuck website. Once you have downloaded it, follow the instructions in the installer.

Step 2: Configure Cyberduck

  1. Open Cyberduck and click on the ‘+’ sign on the bottom left of your screen to create a new bookmark;
  2. A pop-up window will appear. In this window you must configure the bookmark as follows:
    1. Select ‘WebDAV (HTTPS)’ from the dropdown menu.
    2. Nickname: Add a name of your choice for the new connection.
    3. Server:
      Open access: Enter public.data.ru.nl.
      OA for Registered Users, Restricted access and Reviewer access: Enter webdav.data.ru.nl.
      Optional for all: under More Options in the Path field you can enter the specific path to a collection you are visiting/reviewing. More specifically, enter the Server field as described and in the Path field enter the last part of the path, for example /rta/myproject001_dsc_457.
    4. Port: Select or enter port 443.
    5. Username and Password:
      Open access: Leave both fields blank and check the box Anonymous Login under the Username field.
      OA for Registered Users and Restricted access: Fill in your data access credentials. You can find these credentials on the top right of the RDR under [Your name] > Data access credentials.
      Reviewer access: Use the anonymous username and password of the data access account assigned to you when you followed the reviewer URL. These credentials can be found on the top right of your screen under the pseudonym reviewer of [collection name] > Data access credentials. There is no need to create an account to review a collection in the RDR.
  3. The configurations are saved to the bookmark automatically. Close the configuration window when you are done.

Step 3: Connect to the RDR

Double-click on the saved bookmark to connect to the RDR collection.

If the WebDAV client (i.e. Cyberduck) is inactive for two hours, you will be logged out automatically by the server. In this case, you will have to connect again.

Step 4: Open the RDR collection

Click on the folder of the Organisational Unit, and then on the folder of the collection. The name of the collection is based on the collection identifier. This identifier can be found in the RDR underneath the title and abstract of the collection:

Step 5: Downloading files

After opening a collection's directory you can download data as follows:

  1. Select the file(s) or folder that you want to download.
  2. Click on the Action button on the menu bar. In the drop-down menu, choose one of the download options (i.e. Download, Download As…, or Download To…).
YodaDrive

Open access: Note that you cannot access data via YodaDrive without authentication. To download data without logging in to the RDR we recommend using Cyberduck instead.

Step 1: Download and install YodaDrive

Download and install YodaDrive from here. You need administrator privileges to complete the installation procedure. If you work on a PC or laptop managed by the Radboud University, please contact the ICT helpdesk to gain temporary administrator privileges.

Step 2: Open YodaDrive

After installation, open YodaDrive by clicking on the system tray icon and choose Manage.

Step 3: Configure YodaDrive

Enter the following information:

  • Drive name: Enter a name for your Yoda Network Drive.
  • Drive letter: Select a drive letter - any free letter is okay.
  • URL:
    Open access: Enter public.data.ru.nl.
    OA for Registered Users, Restricted access and Reviewer access: Enter webdav.data.ru.nl.
    Optional for all: Instead of the general URL, you can enter the specific WebDAV URL of a collection you want to access.
  • Login and Password:
    Open access: Unfortunately, you cannot access data via YodaDrive without authentication. This means that you need an RDR user profile and have to fill in your credentials as shown as shown under OA for Registered Users and Restricted access. To download data without logging in to the RDR we recommend using Cyberduck instead.
    OA for Registered Users and Restricted access: Fill in your data access credentials. You can find these credentials on the top right of the RDR under [Your name] > Data access credentials.
    Reviewer access: Use the anonymous username and password of the data access account assigned to you when you followed the reviewer URL. These credentials can be found on the top right of your screen under the pseudonym reviewer of [collection name] > Data access credentials. Do not create an account to review a collection in the RDR.
  • Check the following boxes: Remember Password (do NOT check this box if you are on a publicly accessible PC or laptop), Auto-mount drive, and Start with Windows.

Click Save, then Mount and you can now view the Yoda Network Disk in your File Explorer.

Step 4: Open the RDR collection

Click on the folder of the Organisational Unit, and then on the folder of the collection. The name of the collection is based on the collection identifier. This identifier can be found in the RDR underneath the title and abstract of the collection:

Step 5: Open or 'download' files

You are currently in the folder that corresponds to the collection you want to access. You can open or copy the files in this folder just as you would do in ‘regular’ folders in Windows File Explorer. Note that you cannot edit the files in the mounted Yoda Network Drive: changes are not saved.

Mount a network drive in Linux

Here we will show you how to configure and use the Radboud Data Repository (RDR) on Linux Ubuntu. We chose Ubuntu as the example, however other desktop distributions of Linux have similar ways of configuring the WebDAV client. If you prefer a command-line based approach, we suggest using Cadaver.  When using Cadaver, use the WebDAV URL https://webdav.data.ru.nl instead of the URL mentioned under Step 1.3.

Step 1: Connect to the RDR

  1. Open the file manager.
  2. Click on '+ Other Locations' on the left of your screen.
  3. At the bottom of the screen under Connect to Server, enter:
    Open access: davs://public.data.ru.nl or enter the specific WebDAV URL of the collection you are downloading that starts with davs://public.data.ru.nl/....
    OA for Registered Users
    , Restricted access and Reviewer access: davs://wedav.data.ru.nl or enter the specific WebDAV URL of the collection you are downloading that starts with davs://webdav.data.ru.nl/....

Step 2: Enter your credentials

Open access: You are not prompted with a screen asking for your credentials; you can skip this step and directly access the folder.

OA for Registered Users and Restricted access: Fill in your data access credentials. You can find these credentials on the top right of the RDR under [Your name] > Data access credentials. Next, click Connect

Reviewer access: Use the anonymous username and password of the data access account assigned to you when you followed the reviewer URL. These credentials can be found on the top right of your screen under the pseudonym reviewer of [collection name] > Data access credentials. Do not create an account to review a collection in the RDR. Next, click Connect

Optional: Check the box Remember password until you log out

In order to open and download data from the RDR collection, simply view or copy files from the folder in your Linux file manager. Steps 3 and 4 will instruct you on how to do this.

You are currently in the folder that corresponds to the collection you  want to view or download. You can open or copy the files in this folder  just as you would do in ‘regular’ folders. Note that you cannot edit the files in the webdav folder: changes are not saved.

Repocli

We do not recommend to use Repocli unless you are familiar with command-line tools and want to work with large or many data files.

Open access: Note that you cannot access data via Repocli without authentication.

Step 1: Install Repocli

Go to this site to download the latest version of Repocli: 'repocli' for Linux, 'repocli.darwin' for MacOS and 'repocli.exe' for Windows users.

Next, run the file via a command terminal. See Github for more detailed information.

Step 2: Configure Repocli

The credentials of the RDR should be provided in a configuration file. In order to generate (or overwrite) this file, use the following command:

$ repocli config
Click to copy

The command asks for the following credentials:

  • repo baseurl:
    Open access: Enter https://public.data.ru.nl.
    OA for Registered Users, Restricted access and Reviewer access: Enter https://webdav.data.ru.nl.
    Optional for all: Instead of the general URL, you can enter the specific WebDAV URL of a collection you want to access.
  • username and password:
    Open access: Unfortunately, you cannot access data via repocli without authentication. This means that you need an RDR user profile and have to fill in your credentials as shown under OA for Registered Users and Restricted accessOA for Registered Users and Restricted access: Fill in your data access credentials. You can find these credentials on the top right of the RDR under [Your name] > Data access credentials.
    Reviewer access: Use the anonymous username and  password of the data access account assigned to you when you followed the reviewer URL. These credentials can be found on the top right of  your screen under the pseudonym reviewer of [collection name] > Data access credentials. Do not create an account to review a collection in the RDR.
  • save credential [y/N]: depending on if you would like to save your credentials type 'y' (yes) or 'N' (no). Do NOT save your credentials if you are on a publicly accessible PC or laptop.

Step 3: Open the RDR collection

Click on the folder of the Organisational Unit, and then on the folder of the collection. The name of the collection is based on the collection identifier. This identifier can be found in the RDR underneath the title and abstract of the collection:

Use the repocli commands to open or download files in the collection. See here for a list of repocli commands.
